Real Madrid fell behind 3-0 after Timo Werner's strike deflected off Courtois.
Rodrygo came on to replace Casemiro in the 78th minute and made an immediate impact.
Rodrygo sidefooted a superb ball from Luka Modric past Edouard Mendy.
The game went into extra time tied 4-4 on aggregate. Karim Benzema's fourth goal of the match put the hosts ahead in the 96th minute.
In the semi-finals, they'll face either Manchester City or Atletico Madrid.
“These are defeats we can digest and swallow because we left nothing to regret out there,” Tuchel told BT Sport after the loss.
“We did what we wanted to do and showed the team's quality and character. We deserved to advance, but we were unlucky. It's all down to the players.
It was a huge challenge. Sadly, both of their goals today came from defensive errors. They exploited our individual flaws, and we made too many big mistakes over the two legs.”
